Keep in mind this is for 2 pretty broke teenagers. Movies are probably a no go, and Times Square is definitely off limits.

You live in NYC, right? Sucks that there are no cheap movies here. But there's always the free Staten Island ferry, free-ish (I think you pay a little to rent the skates) ice skating in Bryant Park, pay-what-you-can admission to the Natural History and Met museums... also nothing like keeping her warm on a walk through Central Park!

New York City based? Honestly, find some low-budget playhouse that's putting on some sort of play. Avoid modern interpretive theater, go for a place putting on a classic, or a twist on a classic.
Barring that, some sort of small-audience musical performance. Bonus points for audience participation. Go to CBGBs and curse it openly for me.
New York City awaits. Hell, I could find something in my modest-sized city at the drop of a hat, you can too.

Find out what she's into.. I took a girl who love animals to the academy of sciences. We had a blast while learning more about each other.
Disclaimer: We were both pre-vet students. sooo "animals" theme worked out great.

Bowling, watch tv series... Adventure Time streamed over the internet is always a great start. Seriously, its pretty gender neutral, plus no one cares if you find other activities to explore.

Commandeer a kitchen and invite her to help you cook a new dish. Keep costs down by choosing something without too many spices and extracts and just get enough ingredients for you and her. You will become closer while working as a team and you will be able to continue to enjoy her company at the dinner table. I guess you can probably get away with spending an hour or two on prep time and preparing the meal and around $15 out of pocket.
